Everything will work with the default settings assuming the mod authors have properly structured the outfit mesh build paths and that's practically always the case.

You'll never actually see the skeleton, it's invisible. It affects what bones are loaded for the actual mesh. Reference skeleton of Bodyslide is just that, a reference skeleton. You're a bit off the path by suspecting the skeleton. Skyrim doesn't work that way and uses a single torso element for whatever you're wearing. Or you're possibly expecting a naked body affect someone with armor on or vice versa. Since you're using NMM (don't, really) if body building won't affect your game, stuff is being built to wrong directory. There's pretty much only one way to mess up your Bodyslide setup, faulty file pathing.

To try the draconian solution, I uninstalled all my mods, reinstalled Skyrim SE, then reinstalled my mods and the problem persists! I have no idea what is wrong anymore, bodyslide just refuses to work, even though it was just working less than a week ago.

Another tidbit of information that could be relevant is that I recently (like this week recently) installed XP32 Maximum Skeleton and quickly uninstalled it because even with the compatibility patch it broke joy of perspective. Obviously this is not the path to the default skeleton as shown above, but it still doesn't work.
